Kenshin has settled into his new life with Kaoru and his other friends when he is approached with a request from the Meiji government. Makoto Shishio, a former assassin like Kenshin, was betrayed, set on fire and left for dead. He survived, and is now in Kyoto, plotting with his gathered warriors to overthrow the new government. Against Kaoru's wishes, Kenshin reluctantly agrees to go to Kyoto and help keep his country from falling back into civil war.

Morioh, 1999—a normally quiet and peaceful town has recently become a hotbed of strange activity. Jōtarō Kūjō, now a marine biologist, heads to the mysterious town to meet Jōsuke Higashikata. While the two may seem like strangers at first, Jōsuke is actually the illegitimate child of Jōtarō's grandfather, Joseph Joestar. When they meet, Jōtarō realizes that he may have more in common with Jōsuke than just a blood relation. Along with the mild-mannered Kōichi Hirose and the boisterous Okuyasu Nijimura, the group dedicates themselves to investigating recent disappearances and other suspicious occurrences within Morioh. Aided by the power of Stands, the four men will encounter danger at every street corner, as it is up to them to unravel the town's secrets, before another occurs.

High school student Saya Toma (Erika Toda) lost her parents and younger brother in an airplane accident. Detective Akio Kondo (Yu Tokui) came and told her "your family has a high possibility that they were killed by people who have spec." That was the first time she heard of "spec". 6 years later, Saya Toma, who has never forgotten what the Detective said, decides to become a detective. She returns to Japan after receiving training by the FBI in the United States. Saya Toma is assigned to work unsolved cases in the Public Security Bureau. Meanwhile, because of Satoshi Chii's (Yuu Shirota) scheme, Juichi Ninomae (Ryunosuke Kamiki) considers Saya Toma his parents' enemy and tries to push her to the edge. Satoshi Chii's scheme has also caused Saya Toma and Juichi Ninomae to forget that they are brother and sister. The siblings are headed to a life-staking fight. A girl named Maho Ueno (Umika Kawashima) becomes involved in their fight. To protect Maho Ueno, Saya Toma uses "spec".

A young boy with a troubled home life becomes "chosen," and he stumbles into the middle of a great war of yōkai (a class of mythological creatures), where he meets a group of friendly yōkai who become his companions through his journey. Now he must fight to protect his friends and free the world of the yōkai from oppression. The yōkai originate in Japanese folklore and range from the cute and silly to the disturbing.

The movie takes place again in the fictional Wangan Station of the Tokyo Metropolitan Police Department the once empty space within Wangan's jurisdiction has become a popular tourist attraction. When a string of murders of company execs begins taking place, Aoshima jumps at the opportunity to pursue something other than his current case, which he finds less than inspiring. However the powers that be have other ideas, and Wangan again plays host to a special investigation team from headquarters. Aoshima's friend Superintendent Shinji Muroi, assigned by headquarters to assist Okita, is again powerless to help the local officers as decisions are made by the higher ups.

High school student Daisuke has a crush on classmate Hiromi. On the way to a school trip, the bus with Daisuke has an accident. When Daisuke wakes up, he finds himself in Hell. He asks himself "Why only me? I'm too you young to die and I've never experienced a kiss." Then, Killer K appears in front of the confused Daisuke. Killer K leads the rock band Heruzu from Hell Agricultural High School. To return to the living and confess his feelings to Hiromi, Daisuke's hell rounds begin under Killer K's special training.
