Set halfway through the 17th century, Greenaway's film follows a church play performed for the benefit of the young aristocrat Cosimo (Lacey). In the play, a grotesque old woman gives birth to a beautiful baby boy. The child's older sister (Ormond) is quick to exploit the situation, selling blessings from the baby, and even claiming she's the true mother by virgin birth. However, when she attempts to seduce the bishop's son (Fiennes), the Church exacts a terrible revenge.

The film is notable for presenting a more human Jesus, compared to more solemn portrayals in earlier films; here Jesus laughs and cries like anyone else. Among other things, he weeps at Joseph’s funeral, throws stones in Lake Galilee when meeting Simon Peter and James son of Zebedee for the first time, dances at the wedding at Cana, and starts a water-splashing fight with his disciples as well. Satan is portrayed as a man in modern dress (and as a woman in red). During his temptation of Jesus, he shows him the Earth from the vantage point of space. Satan also shows Jesus images of wars and destruction carried out in his name. The film adds an apocryphal Roman historian named “Livio” who watches and comments as events unfold; he is presumably named after Livy.

Napoleon, exiled, devises a plan to retake the throne. He'll swap places with commoner Eugene Lenormand, sneak into Paris, then Lenormand will reveal himself and Napoleon will regain his throne. Things don't go at all well; first, the journey proves more difficult than expected, but more disastrously, Lenormand enjoys himself too much to reveal the deception. Napoleon adjusts somewhat uneasily to the life of a commoner while waiting, while Lenormand gorges on rich food.
