Munich, Germany, 1923. Two years have passed since Edward Elric was dragged from his own world to ours, leaving behind his country, his friends and his younger brother, Alphonse. Although the ruler of the town originally tries to convince Lina that this is because of a dark legacy, in truth the dragon army is led by his daughter and their battles are over her allowance. Lina agrees to help the ruler while Naga joins his daughter, Marlene.

This movie is an alternative version of the TV series; it is composed of the two 2007 OVAs, edited to improve the pacing of the plot, and an extra segment akin to a TV episode where the cast are given the task of studying flowers. The plot has several differences to the TV series, most important being Sirius's death at the beginning, Apollo's different childhood and the more marked focus on the events of 12000 years ago, particularly Apollonius' death and Reika's previous incarnation's involvement.

While working, they receive notice one day that their father's airship has gone missing. With this in mind, the two gear themselves up, and set off to find the ship and save their father.
